@kasimar1 Player selection is done with the Select button, not with D-Pad. It's not a mapping problem, just the wrong button.

Well, I don't think that this issue's gonna get fixed but because I was impatient I decided to flash regular Raspbian and I think that I'm gonna just dual-boot Lakka (Since it uses more of RetroArch functions natively).

Not sure it will help but i noticed in the RetroPie Setup that there was a driver section from which you could install XBox and XBox360 driver. I also use a XBox 360 wired controller but on a Pi 3 model B and i didn't have to install that driver. I just know it's there so you might want to try, we never know.

Also i don't know about pre made SD images but i sometime hear people saying that some unexplained issues may occur on pre-installed systems, and would recommend users to install RetroPie manually usuing the official download.

But if i need a bulk set of games that use the same core options or same retroarch.cfg options, i have their individual configs pointing to a different core-options or retroarch.cfg file that i created. So for example psx games that use analog option, i would point their individual config to a different core-options config that i created just for psx that has the analog enabled. That way if the core options ever have any changes made, i dont have to change each config, just the one.

I've only recently updated my system to the new moonlight-embedded package yet I am having the same error, different controller ID but the same error. I've followed the steps you outlined and cleared the controller configuration but still no dice. Each time I launch moonlight, it finds the controller, yet never loads the correct configuration. Only falls back to the default configuration at the top, which isn't correct. Any help?

Support isn't offered to third party images here for a number of reasons. Your best bet is to either seek support from the person who put it together, reinstall a fresh image from this site, or read through the documentation for a solution.

To add to this I was able to get it connected again. It worked and I tested a couple games. I restarted the Pi and it would not work. If I shut down the pi and turn it back on, then turn the controller back on it connects. If I go to config to setup Joypad order it only shows '4' xbox controllers even though only 1 is connected. I shut down a couple more times like normal and booted up and controller connected. Now I shut down and boot the system back up and controller does not connect. Just blinks. When it does connect it will show player 1.

@burgoyne Did you ever get any resolution to this issue? I had the same thing happen to me and I am also looking for a solution to use the same gamepad.

@littlemike hi there! I'm also having the same issue with my Tronsmart Mars G01 controllers.. They work for all other MAME versions but not AdvMAME which load roms that the other MAME versions don't.
My Tronsmart Mars G01 controllers use the Microsoft 360 profile. Were you able to get your controllers to work with AdvMAME? If so, could you please shed some light and help please.

@wilburburns so for zdoom you need to start with a keyboard or a mouse. inside of zdoom you need to go into option and the controller settings to turn on controllers, but in that same menu before you turn on the controller you need to disable the third and fourth analogs for your controller. Otherwise the controller goes crazy scrolling through the menus. Then there is another controls menu that you set up the buttons in. But you need to still use a keyboard and mouse for that. Once you are set up, moving through the menus with a controller are left and right instead of up and down if i recall.

Thanks, I'll try this tonight. Is it safe to assume the other Ported games such as Duke Nukem 3D should have a similar process to configure.

Thanks Gerald. This worked for me! I'm assuming I'll have to do this for every additional controller I have connected, but it's not a big deal. I wonder why the main Configure Input on the emulation station doesn't work for the individual roms.

@herb_fargus I tried it but doesn't work: Pi3 stuck on rainbow screen after a kernel downgrade.

@BuZz thanks for the help, I'll try a fresh install and give kodi17 a go. Not sure why I had neither xpad or xboxdrv installed on 4.1 and the controller worked fine after only editing rc.local

@pomme if you put the neogeo roms at the roms/neogeo/ folder, then the config file you want to customize is /opt/retropie/configs/neogeo/retroarch.cfg.

The more i play with my Ubuntu up board the more I really like my pi3 to be honest it's cheaper and better less bugs and just all around runs better

You can get better performance if you do like Windows based emulators and turn up the detail but you are then limited on space. Sick with a pi 3 it's the best platform for retropie right now.
